I did step 3 on my 3rd kit (blk. ras. merlot). I had a good bit wine that I could not fit back into the carboy after adding the f-pak. I put it in a couple of small bottles with screw lids (it's all I had). Will it be ok to keep like this to top up, or should I toss.

What I would do is put a piece of saran wrap over the bottles & secure it loosely with a rubber band (unless you have abung & airlockthat will fit the bottles); then put the bottles in the 'fridge. When your wine clears and you rack it into a clean carboy, you can use this wine to top up the volume that will be lost to sediment and racking.
 
Both sound like good ideas. Would it be ok to do either since it has been sitting this way since Saturday night.

you can do either. any which way, you're fine. #3 bungs (I think) are what you need for "normal" 750 bottles.
